Maya in the game proper only gets to be outside with Phoenix in a natural setting for five minutes and the DLC case. Beyond that, she's just stuck in jail or held hostage in offscreen land. The characters just kind of show up without much thought as to what they're doing there.

Maya Fey is Wright's assistant. She is the defendant in Reunion, and Turnabout, aids him in his investigation during Turnabout Big Top and is kidnapped in Farewell, My Turnabout in an attempt to blackmail Wright.
The murder victim was Gregory Edgeworth, and the pistol that had killed him had been fired twice. The suspect had been a bailiff named Yanni Yogi, but he had been acquitted due to the brain damage he had allegedly received after passing out.
Edgeworth admitted that the knife was hotel property, but he also pointed out that the knife was from Engarde's room, where two plates and two sets of utensils were placed on the table... but a knife was missing: the same one found at the crime scene.

The relationship between Phoenix and Maya is extremely unique in that they are everything to each other. They were, after all, quite literally made for each other. Their perfect chemistry was carefully constructed by Shu Takumi to tell a story and no one can replace or replicate them.
Besides, I'm not the only one who realizes Phoenix and Maya belong together. Their relationship doesn't stop in the primary games. They're together in cameos in the Investigations games, together in Professor Layton vs. Ace Attorney, and even together in UMvC3.Nov 30, 2012
